Legal Question in Administrative Law in India

Office assistant ,who is not a permanent employee,working on out sourcing based contract for 11 month service in university .make a fraud of rs. 12000/- in year 2012-13 by income not deposited in university at that time.the fraud was came into light during audit in nov -2015.letter for recovery of payment issued to contract based employee and payment is recovered from him and employee has committed his mistake for irregularities. Is their any need to lodge FIR against this employee? IF yes then under which IPC CODE it should be launched.What kind of offence is conducted by employee?
