If we have a salaried employee in California that makes sales calls in a company car, can we have him sign a written agreement that if he is found at fault in a car accident that he is responsible for paying the deductible 100%?

No. Such an agreement would be void because it would be in violation of Labor Code section 2802 which requires exactly the opposite - that employers indemnify employees from all liability incurred in the course of their job unless the employee intentionally breaks the law.
