What happens if I leave my household before a divorce is decided upon, by that question I mean to answer this, would it hurt me in the long run in the court; as if I had abandoned him?

No rights will be affected, technically. Generally speaking, the spouse who leaves a child with the other parent is conceding that the other parent is a fit and proper person to be primary residential parent. If the other parent is not fit, the leaving parent would not be leaving. While this is not the only issue a court might consider, in my experience, a court views this situation strongly.
