I have a green card which will expire last year and have 2 concerns, previous arrest and 50% physical residence, though just for some months. Whats is the best option for me, to renew green card or file for naturalization

It depends on your arrests & convictions! I cannot advise you without knowing your whole story.

Generally, renewing the greencard is easier than applying for naturalization if you have physical presence issues. Depending on if you were convicted of a crime, & what you were convicted of, either could pose a problem for you.
