Misdemeanor petty theft

Last year i picked up a case for petty theft im a first time offeneder and i also now work for the fedral govt i passed my security clearance is their a way for them to find out about this case. I was just finger printed the case was some time sept o8 i was finger printed june 09

What do you mean, you "picked up a case"? You stole something? You pled guilty and were convicted? Did you consult a lawyer back then? Is the case still pending?

You are supposed to tell your FSO about your case, and yes, they will yank your clearance and fire you. If you are very lucky they won't find out until your next reinvestigation, but the stuff could hit the fan any day, my friend.

If you were convicted, there is little chance they will NOT discover this conviction. In fact, they will discover even an arrest, but if you were ONLY arrested and not convicted, you should see an experienced expungement lawyer about perhaps sealing and destroying your arrest record.
