Green card holder since 16 April 2006,

From 28 Jul 2006 to 25 April 2008 Out of the US (with re entry permit)

From 25 May 2008 to 13 April 2009 out of the US

From 13 April 2009 until now (2012) I have been living in the U.S.

When can I file my N400 application?

If you obtained U.S. Permanent Residency through marriage, you must have lived in the U.S. 1.5 years out of the past 3 years. If other than marriage, 2.5 years out of the past 5 years. Since you have been in the United States for the past 3 years, it appears you meet the residency requirement either way. Thus, you can file your N-400 now. Good luck.
