If parents sign a cooperative co-parenting agreement before divorce and the terms of which do not violate the custody order, are the terms in the co-parenting agreement that aren't covered in the order still in effect?

To the extent that the terms of the agreement do not conflict with the custody order, they should remain in effect. For clarification, you could seek an amendment to the custody order which incorporates the terms of the co-parenting agreement.
