If we are filing for divorce in New York, can we still reside in the same residence during the separation period? also can the separation period be retro active?

You can continue to reside in the same premises, though it's usually not considered a great idea.

You can not have a retroactive separation period. The effective date is the date of filing, not the date of signature.
