Can my ex-husband have custody of my son, who is not even biologically his?

Yes. It is called third-party or non-parental custody. Preference is generally going to be given to legal parents (biological, adoptive, marital presumption) over other people, but the best interest of the child will be considered with the suitability and willingness of the adult candidates for custody.
