Yes, she can file case for guardianship. However, please note, in absence of any court order, minor children cannot leave Pakistan without father's permission. You need to contest the guardianship case, if it is filed. Or you can beforehand move to the court and obtain a stay order preventing your wife to take away your daughters.

Daughters remain with mother until they reach age of puberty. However, a mother loses her right of custody when she contracts second marriage..
