Do I need to pay vacancy fees before I sign the lease even if I have paid security deposit?

If the fee is designated as a security for your moving out without paying all the rent, no. In California a landlord can only charge 1-2 months deposit for cleaning security, although it is normally used for rent not paid. If the landlord has enough units that he/she rents to know the law, consider not renting there as you do not know what else he wil try that is illegal.
