If all your assets are in a trust which exceeds $100,000 do you have to go thru probate court to settle the estate?

No. You avoided probate by putting it into the Trust. You must also file with the probate court a Notice of Trust.
However, creditors can levy against the Trust for the decedent's debts up to 2 years after death, absent some other action.
