What can a father do when a mother (who he is not married to) filed an order of protection just to keep the father from seeing his child?

You have to follow the order. There will eventually come a time when there is a hearing to determine whether the order was properly granted. At such time, the mother has the burden of proof and you will have the opportunity to defend your actions.
