Legal Question in Business Law in California

The company I work for is located in California and they messed up my I-9 forms to pay taxes and to this day they haven't fixed it and I am quitting soon. What legal measures can I do to protect my self when tax season comes and can I sue the company for inconveniencing me?

An I-9 form may have something to do with payment of taxes, but its primary purpose has nothing to do with taxes, and everything to do with immigration status and eligibility to work in the United States.

Are you sure your issue has to do with the I-9?

When tax season comes, file as accurately as you can, and if there is a problem with an employer-furnished document (such as a W-2), include a note with your tax return calling the IRS examiner's attention to the problem.

The I-9 has NOTHING to do with taxes. It is a form the employer needs to comply with laws penalizing employers for hiring immigrant employees who don't have their "green card." It has nothing to do with you.
