Is Charity Commissioners permission needed prior to lodge the FIR with Economic Offences Wing of Mumbai Police against a trustee by the employee of the Trust?

for filing criminal case no such permission is necessary but if you proceed with filing complaint you are bound to inform CC alongwith details as to what exactly happened

No permission is required to lodge FIR against an accused. You should inform the facts about commission of offence to the SHO of your area with a copy to the Superintendent of Police / Commissioner of Police.

If any permission is required from Charity Commissioner to prosecute the offender, it will be duty of the police to seek such permission during investigation at the time of filing charge sheet.
