What do I need to file if noncustodial parent only paid half of his child support

Do I send him a certified letter and file with the court or just file something in his court file so they are aware of his arrear amounts?

You need to do far more than a letter. Depending on details we do not have you may need to file for contempt or garnishment with a lawyer, or may just want to turm your case over to the state to collect for you.
