My Petition for Judicial Review was dismissed with prejudice. This doesn't bar me from appealling this decision does it? Does it bar me from filing a separate suit for damages over other issues in this case?

Dismissed with prejudice means you cannot refile it, but that doesn't mean you can't appeal. One might think that another suit based on the same set of facts would fall afoul of res judicata.
