Can a church leader take my daughter's cell phone and begin to search it?

Can he? Sounds like he did, didn't he? Whether he was justified, whether she has any 'legal remedy' and damages are different questions. At worst it sounds like a minor invasion of privacy, unless some kind of criminal charges arise from it, or unless she was disciplined or suffered adverse consequences over something found in it. If that is the case, then feel free to contact me if serious about exploring her remedies and defenses.

No and no. Under what right does this leader of this church claim to be acting? If its not under California law then he has some explaining to do but maybe not to his higher authority.

I would demand an explanation and an apology at a minimum.
