if the female abandons the marital home and takes the children, then begins an affair is it likely she can retain custody of the children

Child custody is determined in a contested case by the judge determining what is in the best interest of the children after considering at least all of the factors listed in the applicable statute. The fact that the mother left the marital home is not particularly relevant in itself, and neither is the fact that the mother had an affair. It sound like you need to consult with an attorney.
