Employer says they overpaid on paycheck

Last Nov, my husband's employer said they over paid him on 2 checks and took out $40 they said he owed without telling us the amt in advance. Now they are saying he was overpaid from Dec 1-Oct 22. They are currently doing an audit to see how much they say he owes. Also, they are refusing to pay him retro pay for a raise that was not put on the employees paychecks when it was supposed to be. Is it legal for them to deduct the money when he has in writing his salary, which is the amt he has been making? If it is, can they legally take out what will probably be several hundred dollars at one time. It will cause an extreme hardship on us, as we have a daughter and I will give birth in Feb to a son. If it matters, he works for a university, but his paycheck comes from the State of Florida.
