Can a federal government employee who is currently filing an EEO lawsuit against a federal agency file a separate civil lawsuit against incompetent managers who should be held accountable for violating her employee rights?

No. 'One lawsuit, all parties named' is the rule. If it is timely to do so, and if there are valid grounds to add them by amending the complaint, that would be the logical action.
